Knuckles exclusiv final boss is Mecha Sonic who is able to transform into super mode by using the master emerald.
4. Sonic 3 & Knuckles - Doomsday

The final zone, the Doomsday zone could only be accessed when you played through both games and collected all 14 emeralds. In this last zone Sonic finally defeats Robotnik und secures the master emerald.
3. Sonic 3 & Knuckles - Mushroom Hill

Sonic finds another super ring, which transports him to a room full of grey super emeralds that he can now gather. These super emeralds can only be collected when Sonic 3 and Sonic & Knuckles were combined. Sonic becomes Hyper Sonic while Tails finally has a super mode too.

Sonic gets the 7th chaos emerald and can transform once again into Super Sonic.

Right after the end of Sonic 2 Sonic and Tails land on Angel Island. There Knuckles steels all chaos emeralds and Sonic has to gather them once again.
